Personally, I recommend dual booting with windows because there's less risk (I think). I have seen too many threads about failed Wubi installations.
Have you installed the ubuntu-restricted-extras (or something like that) package? I think that package has flash in it. You might also need to install openjdk (java) from the repositories.
