The new version of initramfs-tools does not automatically link the needed scripts anymore.

Looks like missing SATA drivers in the kernel. You have to recompile with SATA drivers enabled - you probably disabled them by accident.
Your version of kernel-package is outdated. Either you need to update it to the latest version, or use the manual method described here: http://ubuntuforums.org/showpost.php?p=8688831&postcount=1403.

That is really odd - I have no idea why it would be doing that. All KernelCheck does is call make xconfig. No options or anything.
The patched version of KernelCheck is now in the Launchpad Trunk. Use the development method to install it.
