If it's not booting to the optical drive, then the disc is not bootable, your optical drive has an issue, or the system is not set to boot from the optical drive at all.
If it just simply skips...

If you had moved the Ubuntu partition to the beginning of the drive where your former Windows partition was you may have not only deleted the windows partition but also overwrote them with the data...
I wonder if that's the same reason the fglrx drivers are not working I will have to test that tomorrow. I will add it to this post if it works out.
