It depends how you manually mounted it. If you haven't edited /etc/fstab then you should just be able to run
sudo rmdir /media/Storage while the drive isn't mounted.

sudo apt-get install aptitude which would then make the initial post valid still :p
What I meant was, what is the NTFS partition for? Is it simply a storage partition, or does the NTFS partition have Windows installed on it?
Is the NTFS partition a Windows installation? If so, try booting into that, defrag & clean shutdown, see if that makes a difference.

You probably need to use
sudo umount to unmount, so you'll have root privileges to do it :)

It looks like it may be an unauthorized repository. Though I believe 7.10 reached EOL a few months ago, I could be wrong though

How do you mean? I believe the default nautilus option is to show mounted drives on the desktop - if they're not mounted, they won't show.
That's almost the EXACT same reason I wrote the guide...

You mean if you write a file to your Windows partition from Ubuntu, and then reboot into Windows - the file is no longer present?

Does Ubuntu do a disk check every time you boot up? If not just allow it to do the disk check (I think the default is once every 25 boots), it doesn't take long :)

Now, I don't think there's any harm in using NTFS instead of FAT32, as ntfs-3g is pretty solid from what I've used of it.
Naturally, that would mean re-formatting your existing FAT32 partition, so...
