It could be a problem with the partition being NTFS. Did you "purge" wine or just uninstall it when you replaced it?
Hate to perform thread necromancy but I am also having this same problem. Game runs like a top in windowed mode but will not even start fullscreen even with the settings changed in SkyrimPrefs.ini

After endless dickery I got it to install and update.
