I used to have BSODs simply when accessing ubuntu partition from windows
for ext3 you can do it from terminal with
sudo mkfs.ext3 /dev/sdaX
just be careful to format the correct drive
for ntfs i don't know how it works in terminal, just in gparted
I've never used gimp but maybe your problem is related to file permissions.
Try to see if it happens when u transfer your brushes as root, starting nautilus in terminal with
gksudo nautilus
