Doom 3 has it's very own native linux client, no need for wine.. there is a how to do it here and another one here and here too.. in fact a quick "installing doom 3 ubuntu" in google will show you...
Are you doing, in a terminal ...

Try disabling sound from within the game settings, or another thing is to rename the folder... 'Jukebox' to something else.
