    I tried changing the desktop from tweak tool and it seems the jpg files in /usr/share/backgrounds work but not the png files.

    Try using jpg's or converting your png images to jpg.

    Sounds like it might be the MBR or some sort of filetable corruption.
    You could try testdisk it's in the repos.
