That sounds like a hardware issue, maybe something wrong with the motherboard. Are you sure the keyboard and mouse connections are good? If they are usb, have you tried them in different usb ports?
I'm sorry, how is root a bad thing? Without it where is the security? Mr. Gates still hasn't answered that.

Using Ubuntu 10.10 and Gnome I don't see that issue.
Can you put this computer in suspend/sleep? Does the cursor come back then?

Open terminal
Type Alsamixer
Highlight Headphone jack sense (use arrows)
use m key to toggle on/off
