Nvidia just released 331.20 driver and it fixed the slow boot time problem, reference this post here.
The first installation will fail but all you need to do is reboot and reinstall the driver with the "--no-unified-memory" flag or atleast that is what I had to do.

I switched back to 13.04 then installed the 3.12.0-031200 and concluded that it has something to do with the kernel because when I booted into 3.12 I had the same results as before, how to I go about...

I did a clean install of 13.10 for the second time and my boot time is what it should be now but Istill don't know what the problem was.
I went ahead and updated to 14.04 and no problems with boot...
