    1) Results are after rysnc was done.
    2) I used parted cli to check drive alignments
    3) That is what I assumed. The drive(s) have a 1mb offset from what I can tell

    The last hdparm test was done after the sync was done. The re-sync after I put the fresh hard drive in took about 10 hours.

    Most the issues have been solved. To sum up it was (I think) folder/file ownership restrictions. After installing smb and changing rw attribute to nobody/nogroup both smb and nfs seem to be working.
