I went and check the properties on every folder in / but the /home...

Yep, as far as I can tell, all that went well.
The boot partition on the SD card has:
script.bin
ulmage
boot.scr
folder mnt > folder int
And I added those files to the root...

Have you thought about running those windows programs inside a Virtual Box?
As far as I know you get from 9.04 to 12.10 as an upgrade. So it has to a completely new install.
