try to stop avahi-daemon - sudo /etc/init.d/avahi-daemon stop and ping your fqdn - had the same problem about a year ago with it because of .local, there is a bug on launchpad for this

if your virtualbox installation has its own ip then point all your domains' a-records to this ip and to google for "apache virtual domains"
It depends on what your virtual server is up for.
i've had this issue about a year ago, the problem was in mysql. something with tables being locked, don't remeber exactly. converting db from MyIsam to InnoDb was helpful for me.
