A couple of years ago in debian I think quake was in the repos so it might be worth checking previous releases in packages.debian.org, probably in the non-free section.
Alternatively nquake? ezquake...
This may not be what bit you but I had a similar problem recently after playing about with startup-manager which was caused by a different resolution being set in /etc/usplash.conf.
