I have the same problem after the upgrade ,
No correlation with data compression or similar only after upgrade some PDF and .doc and .ods are not readable.

till today no one of those options help to find s solution. the result are the same I can only boot my sda13 partition with the 12.04, but the sda2 partition with 13.04 is not more posssible to boot....

I was having the same issue and resolved it easily.
-open the encrypted directory using the file browser
-delete any folders that still reside in it
-remount it using cryptkeeper!
