I believe you've misinterpreted the fdisk output, bcbc. /dev/sda1 is not an extended partition; it's marked as a type-0x1c (hidden FAT32) partition in the partition table, although blkid has identified it as containing an ext4 filesystem. (More on that shortly.) I suspect you got confused by the fact that penguinslide did not use code formatting, which caused the fdisk columnar output to be lost, so you misinterpreted /dev/sda1 as starting at cylinder 2167 and /dev/sda2 as starting at cylinder 2168. This would be consistent with /dev/sda1 being an extended partition that contains /dev/sda2; but in fact the output indicates that /dev/sda1 ends at 2167. I've added the appropriate [code] and [/code] tags to the fdisk output quoted above, but sometimes that goes wonky in quoted text, so I can't guarantee it'll be any better. (Edit: It looks good now.)
As to the type codes, Linux ignores them, so if the partition really does contain an ext4 filesystem, that shouldn't make much of a difference; however, it's possible that blkid is misidentifying the filesystem for one reason or another. Perhaps it's been damaged in some way. Perhaps penguinslide knows what the partition should be. Running fsck on the partition might fix any damage; or it might make it worse. If it contains any useful information, I advise doing a low-level backup of /dev/sda1, as in:

sudo dd if=/dev/sda1 of=/some/backup/file
Change /some/backup/file to a (non-existent; dd will create it) file on a partition with enough free space to hold the whole partition image (about 16 GiB).
You can then experiment with fsck and, if appropriate, change the type code for the partition using fdisk.
Of course, if the partition doesn't hold any useful data, you could just wipe it clean and set the partition type code to whatever's appropriate.
Beyond that, I can't comment, since I've never used WUBI, much less bcbc's script, so I don't know what the script does.

So I'm not sure what's going on there... but my advice is to take backups now if you haven't already.
Yeah I have a clone tucked safely away in case it goes pear shape, so I'm not going to mess with it anymore, all of them, win7, wubi, ubuntu on sda3 and hibernation on sda4 on are working without any problem.

usually don't post in forums unless I have something important to say but I wanted to thank everyone who was involved with preparing this script. Spent most of the day freeing up space on c:, & was kinda tired by the time I got around to this step & worried it'd be involved & painstaking, but it worked for me without a hitch (xp running on asus eee netbook, kubuntu 11.04 dual boot). Now for a celebratory beer :D

Just wanted to add my thanks to you for creating this script. This is now my favourite piece of code ever written. Seriously.
Worked exactly as advertised, perfectly (Natty running within Windows 7 on an Asus K52J notebook, installed with Wubi 10.10).
No problems with GRUB, no issues at all. I now have a perfect, Windows free install, and I am incredibly grateful.

I have installed win 7 & thro WUBI, ubuntu 11.04. Now I want to migrate ubuntu to a partition. Can I follow the instructions given in this thread? Do they apply to the combination of windows7 & ubuntu 11.04 as well?

Yes. This will migrates your Wubi install to the target partition you specify. (It runs from Ubuntu so it makes no difference which version of Windows you have).
You need to create the partition(s) first - at least one for Ubuntu and an optional second partition for swap (if you want to be able to hibernate).
