You have several choices. The free one is:
XSane image scanning program. You can install it with the Ubuntu Software Center. To get the full set of Functionality you want, you may need to use it with Gimp to do your water marks. You can install Gimp with the Ubuntu Software Center, too.

Thanks, but your suggestion is a hundred times more difficult that the solution I'm currently using. I was looking for something to save me a few extra seconds, not one that takes hours of my time.

I use Gscan2pdf found in the Ubuntu software center.
