I've got Compiz-Fusion installed and in use with Emerald as the decorator; now I want to add transparency or opaqueness to the window background, but can't figure out how to set it.

I haven't tried Emerald but if you go to System->Preferences do you have a menu item called "Advanced Desktop Effects Settings"? There you can check the point "Opacity" under the section "Accessibility". If you click on the icon you can also set many nice options.

I don't think nautilus can do transparent backgrounds, you can make the whole window transparent but not just part of it

Is there something other than Nautilus as a file browser that can have a transparent/opaque background?
