mupen64plus was originally made to be a 64-bit version of mupen64, so i'd suggest just finding the 64-bit version.

download
http://mupen64plus.googlecode.com/files/Mupen64Plus-1-4-bin-64.zip
extract somewhere
run "mupen64plus" no need to install it.
though personaly I could never get the 64 bit build to work, it locks up instantly after starting a rom. If you have this problem use the 32 bit bulid, works fine on a 64 bit OS.
