I have doom 3. Somehow (And I still can't figure it out), I ended up with a folder on my hd that is set to run the game from there instead of installing it.
I can create quick launches that get me into the game correctly, but I can't seem to make it work from the applications/games folder. It won't launch wine, or it will give me a "Failed to execute" message. Any ideas?

Wine? There's a native linux client for Doom3, I believe...

Anjilslaire is correct. I think you can acquire the linux executable from the id software website. I would heavily suggest using the native linux support over Wine. Check this out:

haha Thanks guys. Now I have to go back and re-learn how to install run files, because my brain is starting to cramp. I've had Ubuntu for about a week now, and some of this stuff is overwhelming to try to remember.

I just wrote a guide about installing DOOM 3 natively in Linux. It should be somewhere here in the Gaming + Leisure forums
