When I set mythtv up to auto-transcode and remove commercials it converts the mpeg2 file to a nuv file.
How can I set it up to automatically flag and remove commercials, without converting the file format?

Why do you want to remove the commercials? Maybe mytharchive is what you are after (if you just want to keep the file w/o commercials)?

I solved it. All I had to do was check lossless transcoding int he configuration. The reason I wanted to remove the commercials is because I am watching the videos on non-mythtv frontends. (IE, windows pc, xbox).

Gotcha.
Have you tried mythtvplayer for windows. There is not a nice UI. But it works well for some. It may save some overhead on your master, as comm flag works pretty well. Live tv also works, may be a little buggy still.
