If I have just excecuted a script that will take a day or more to complete - can my wife switch user without stopping the process in my account?

You should be fine. If you're using Gnome, just remember to click the Switch User, and not the Log Out button!

While we`re on the subject, does that hold true for any process. Say I`m copying a large amount of files to an external hard drive. If my wife clicks switch user, will it matter. Will the files still be copied?

Again, it should be fine. All you are doing is changing who is accessing your computer through the monitor and keyboard that's attached to it. If you have multiple accounts, then you could be logged on through your keyboard and monitor, and your wife could be connecting to your machine via ssh over a network, and linux can happily cope with multiple different users being logged on at the same time. When you switch user, you're just really changing who is using the Gnome session to access your PC.
