I have just been able to get my Firefox 3 bookmarks up and visible again so I thought that I would post a thread here for anyone who had this problem.
I first noticed something was wrong after I tried to find a new bookmark in a new folder I had just made. I had not been able to find bookmarks before but thought I had just failed to click the right link.
Here's what I found out. The bookmarks and folders were all saved in a separate bookmark link. What you have to do is go to (Firefox->)Bookmarks->Organize Bookmarks and on the left hand column the folder hierarchy should have a folder called All Bookmarks. One layer lower there should be 2 other folders: Bookmarks Toolbar and Bookmarks Menu. I also have a third one called Games. If you do have a third one, check in that folder and you should find all of your lost bookmarks. Now copy all of the bookmarks and bookmark folders to the Bookmarks Menu folder and select it before you close the window. These steps are what worked for me.
