This seemed like the most relevant place to post this so: Whenever I run Wine with a game running, such as WoW, or if I try to run the MilkDrop plugin thing Project M I always get the same display where the screen displays the game or visualization but flickers a bit then if I run any other program it goes mental and starts to flicker more. Not sure why it does this, any help correcting this would be great. I'm using the latest releases of both programs.

Make sure you have Compiz turned off.
System > Preferences > Appearance > Visual Effects.

Hahaha thank you very much! It fixed the problem totally! D'oh I feel like a real idiot now! Lol... Thank you though! It's odd that in none of the guides I read for setting up WoW, Wine or Project M said to turn the visual effects off... Or maybe they did and I didn't see them... Either way, thank you very much! ^-^

No problem. I had to go through the same thing. Also I found a program (try googling it) called Compiz-Switch that I just put on my toolbar so you don't have to go through all the menus to turn it on/off every time if you're like me and want your Ubuntu to have a little bit of flare. :P
