This smells a little like a bug but I'll mention it here & see if it can be replicated.
I have keyboard shortcuts set up (the one in use with this issue is Ctrl-Shft-N for next track in <Sound>). That works OK. I ticked 'Locate Pointer' in <Mouse Preferences> which presumably overrides the ctrl-key handler. Keyboard shortcuts no longer work.
Doesn't break any SLAs but hey...
