I once got an error on Mac OS X that went: "The application Shutdown has canceled shutdown. To shutdown, please choose 'Shut Down...' again from the apple menu." hilarious, eh? shame i can't find the screenshot buried in my non-organised disk.
edit: although that wasn't as legit, cause it was actually a app called 'shutdown' that i had written a bit badly in applescript. this error is a true WTF.lol

The classic Windows error goes something like:
Error: no error.
Some *nix apps have some pretty funny "you are not root" messages. Gparted is the one that comes to mind, but aircrack and snort have some good ones too, iirc.

I am surprised no one has mentioned the error you get when your bootup goes wrong on Ubuntu:
The program apt-get is not installed, run sudo apt-get install apt to install it.
bash: apt-get: command not found
