I am running hardy kubuntu. I am not sure if it a bug fix or what has happened but some how all the plugins, when I say all I mean all, flash, java and media are all working in the konqueror.
I just installed the flash plugin for firefox and I have not installed any java plugin. I just pointed the java command in the settings to an appropriate java location (in my case it is sun java 1.6.0.3 64 bit).
I went on of the site which had applet and it started working. I have no clue how it is possible. But this gives some hope to those who are having 32 bit browsers for working with java.
