I'm wondering if any progress has been made towards any games or graphical representation of trains running?

Densha de GO!!!! (http://en.wikipedia.org/wiki/Let's_Go_by_Train)

Im sure its not out for 'rinux' but you could probably run it on an emulator or through wine. I have it for the Wonderswan colour, its boring as hell lol

It that the sort of game you meant or am I off the mark?

There was Zugspiel, but it's not been updated for years:
http://www.ph2.net/zugspiel/

Other than that these three are your best bet:
FreeTrain: http://freetrain.sourceforge.net/
Simutrans: http://simutrans.sourceforge.net/
OpenTTD: http://www.openttd.org/

Please note that you have to download abandonware to run OpenTTD at the moment (it requires the original TTD data files but they are easy to come by).

Don't forget that jolly little game Ri-li that's already in the repos. Not for serious rail buffs, but heaps of fun as you try to change the points on time to prevent a crash. :)
