Kubuntu Gutsy.
Doom 3 1.3.1.1304.
Installs. Runs. If I click anything or start a game the mouse stops responding. Keyboard still works.
If I bring down the console and quit it drops back to the desktop and the mouse works.
Quake wars is working properly, too.
Was fine on Feisty, including running with Beryl.

gusty probably installed the newer version of wine... i have heard that hl2 only works with the older version so that might be the difference.

Doom 3 has a Linux port. Wine wasn't mentioned by the thread starter so the game is probably being run without it.

Doom 3, Quake 4, and ET Quake Wars have linux ports without using wine...
Isn't that wonderful ? ;)

trashtalk,
Same thing happend to me. Upgraded to 7.10 and Doom 3 looses the mouse. Tried turning off desktop effects and the mouse came back.
Before I upgraded I had made a couple buttons for my top panel that would turn on and off Compiz. Just prior to running the upgrade I deleted those buttons, but I think I'll try to make them again. They were handy.

Didn't think I'd be able to remember how to make those buttons, it was so long ago, but I guess my memory isn't shot quite yet. :-)
Right-click on a panel
Select 'Add to Panel...'
Click 'Custom Application Launcher'
I'm using compiz --replace and metacity --replace though I believe there are other options. I've attached screenshots if anyone is curious. Not sure how well they'll work with 7.10, but they worked great with 7.04!

I'm on Kubuntu, running Doom 3 natively. I see no point in emulating Windows games. I have a Windows install.
but yeah kwin --replace is [EDIT: kwin --replace IS actually the solution to my problem] not the solution to my problem.
kwin just kept screwing up yesterday. works today. thanks.
Sorry about the late replies, I had a saturday to do.
