How do I replace metacity with compiz manually?
When I use "System -> Preferences -> Desktop Effects" Compiz gets all ****** up and CompizConfig does not work properly.

You can use fusion-icon, which can be gotten from here:

Or, if you don't want Fusion-Icon, just add it to your start-up programs in System>>Preferences>>Sessions. Add a startup program, call it whatever you want, and have the command be 'compiz --replace'.

I would recommend against using the fusion icon. It's pretty buggy still. Just type the command compiz --replace in the run box (Alt + F2) or 'compiz --replace &' in a terminal.
