is there a program where you type a molecular formula and you get a 3d rendering?

The only program I'm aware of that does is Chem3D, which is not Linux friendly and somewhat expensive. There are some programs available to convert a 2D structure to 3D, which you could then visualize in any 3D viewer, but I'm not immediately aware of any that are free (though some have free trials, and some are Linux friendly). I think a Google search based on converting a 2D to 3D structure may turn up something that would work for you, even though it isn't quite as simple as you'd like.

I am not sure, but I think Bioclipse (http://www.bioclipse.net/) can do that.
