I know theres a couple of FPS multiplayer games out there for Linux (Native) but i'm wandering, what is the most played, best FPS online multiplayer game Native Linux? I'm looking for something new other than playing Windows games on WINE.
Also any other brilliant games for Ubuntu (Native Linux)?

Your best bet is probably True Combat: Elite! (http://www.truecombatelite.net/)
Its a free (not Free Software) mod of Enemy Territory :)
It has great graphics and gameplay :)

Linux has a lot of good FPS. Actually, it probably has more of them than any other kind of game.
This blog post (http://kahvipapu.com/blog/2007/06/16/linux-gaming-part-one-first-person-shooters/) lists several good ones. Legends (http://legendsthegame.net/) is also pretty fun.

World of Padman (http://padworld.myexp.de/)
It might seem a bit childish at first but it's great fun and action packed. I don't know how populated the servers are these days, cause I haven't got the time to play a lot lately.

well, right now, your looking at quake3, quake4, doom3, return to castle wolfenstein, enimy territory, ut2004, with ut2004 and quake3 possibly being the most popular. But if your into online FPS on linux, then 2007 is a great year. Both Quake Wars Enimy territory (July) and Unreal 3 (fall) should be out this year, both with native linux ports. Currently, the FPS on linux are looking a little dated (ut2004) so it will be nice to get the "next generation" for linux.
If you are looking to get my recommendation as to the best online FPS available right now, its ut2004. However, if you plan on waiting a few months, I would wait for Quake Wars (should be like the battlefield series) or UT3 (should be like the unreal tournament series, ie quake with ships, or battlefield light).
Something tells me that Quake Wars is the game to get, but thats just my opinion.
PS dont forget about native ports of other types of games, darwinia (strategyish) and Neverwinter Nights (rpg...but its pretty dated at this point). Of course, dont be afraid of wine, if wine supports a game, you may not be able to tell that it isnt native. For example, Blizzard games run flawlessly with minimal setup and fuss. I always prefer native games, but sometimes a game on wine is just better, I dont know if anyone would skip World of Warcraft in favor of a native linux mmorpg (unless they prefer the native one)

Seems like it's always up to me to recommend Urban Terror: http://urbanterror.net/news.php
I don't see why the Linuxers don't advocate it more - it's got modern guns, quality graphics/sound, blood, plenty of servers/players. It's one of the professional games available for Linux, and it's free!
But hey, keep advocating the kiddy games them. :)
If you want to run a .run file, click on the "Run in terminal" button when you double click it.

You have to open a terminal and go to the folder where the file is located - then type "chmod +x <filename>". Then you should be able to run it :)

I love Nexuiz. I would've started playing earlier it if I'd known about it before switching to linux. CTF maps are very, very fund and the gulch (particular server) is always full of players.

Urban Terror is awesome.
And not just CSS Players swap over to it. I hated CSS, Mostly because i sucked and was lucky to get half a clip off before i got trashed. >.> With quicker respawns, It's easier to learn and such...And CSS doesn't have Bleading!
