When I try to execute the x11 files in terminal, I get a "cannot execute binary file" error; opening them from within the window server produces a "couldn't display" error.
:?

Can you give more spesific examle? What program are you trying to run? And if possible, copy-paste the exact error message. :)
EDIT: Oh, were those error messages the exact copies of the actual errors?

In the window server, this is the exact error:
Couldn't display "/home/me/Quake/fuhquake.x11".
I then tried a chmod +x and executed it in terminal:
bash: ./fuhquake.x11: cannot execute binary file
