in gnome-shell synaptic does not appear in "applications" . I can start it from a terminal and then add it to "favorites" if activities is evoked , however it will not start from that icon .

I had the same issue so I added Docky and put it there...may not be the most elegant solution but it works for me...

gnome-shell won't show several apps, synaptic, software-sources, update manager, startup disk creator, several others
Most can't be run from launcher, some can.

I have Synaptic in Gnome-shells applications list, and it runs very well from there?
I am using the newer version from Ricotz Testing PPA.

right click on "Applications" to edit the menu, then add what you need, like synaptic/update-manager/logviewer.
But that is a strange idea to have removed "System" & its sub-menus from top panel: i hope it will come back like with gnome2

It works here ok. In fact, yesterday it had a scnazzy new icon for it, but today it's back to normal - but it does start up here.
