How can I change the color an entire panel or make it transparent? Under the panel properties, I can select these options but items that are already on the panel ( e.g.; applets, gnome menu) remain the same color.

can't
in the latest gnome (hoary) some of the applets are now trans but not all. It's being worked on.

You can use a white background and then adjust the transparency. Also, I found a clearlooks border that has been tweaked that allows transparency.

Try adjusting the transparency with Compiz. Problem is that it will make panel dialogs (such as panel size, color etc) transparent too.
