Alright well this seems to happen every time I have installed something new lately. It just started happening about a week ago.Quake 3 has been running amazing for me on Linux and I love the performance, but last week when I installed the Cedega Timedemo to try it out, I went to launch Quake 3, and so much CPU power was being chewed up that everything was lagging, menu, intro, everything. You have to wait a full minute for the mouse to move two inches. When I uninstalled the Cedega Timedemo it worked fine. Now it's doing it again. I installed aMSN last night but I dunno if that is the only thing causeing it because I havent played in a week or so. Does anyone have any ideas why me installing other programs is screwing up my game so bad? When I get home today I'm gonna backup my config files and re-install it....

Are you running the linux binary version or were you running it in Cedega?

There is also an open source version now available, see http://www.icculus.org/quake3

You'll need your cd-key and pak files off the disc, and Punkbuster isn't supported, but it runs like a charm, and has lots of bugfixes and improvements.
