I've got an app shortcut set up on my gnome bar, is it possible to set up the shortcut to open on a specific workspace? It runs a shell script to start an app under wine, if that makes any difference.

I don't think so, but you can force the application to be launched on a specific desktop using "Fixed Windows Placement >>> Windows with fixed viewport " options of Compiz "Place Window" plugin.
