Is anyone able to use the deskbar applet or the command line applet when using the compiz manager?

No, that along with some other things is tied to Metacity.

From reading the changelog, input focus on panels seems to be fixed in compiz CVS.

As for deskbar, I just use the button view in the meantime. That's pretty neat anyway.
