I noticed when I'm running xgl/compiz. I'm unable to change my window themes through System -> Preferences ->Themes. Is there anyway to do it?

The only way I have been able to do it is to change them before I execute xgl/compiz.

Window themes are provided by the window manager (metacity in the case of GNOME). Compiz is a window manager that replaces metacity and compiz has no themes support yet, so there is no way to change the window decorations aside from hacking the code. From the TODO file in the compiz CVS, support for old metacity themes seems to be planned.

Not really. You can change the color by changing the GTK Engine.

Do they actually stay?
The only thing that changes is the window bar on top. Everything else uses the new theme and the bar takes on the color of the theme.

You should upgrade usin beerkoids reposetries it works in new versions of compiz
