Lets say I have an FTP folder and a regular folder on my desktop (Screen shot)
and I want to place them in the Places menu only. How could I do that?

There's an option for that in Gconf. I'll post more information when I get home.

In gconf-editor, if you go to /apps/nautilus/desktop you'll find a bunch of options that you can disable to remove icons from your desktop.
