I use linux as my primary OS so should I be using a different file system for my flash drives other then fat32 since compatibility isn't an issue and I can keep a spare fat32 one around in case it is. Or format it in case it is?

Stick with FAT32. Theres no real reason to change unless you want to handle permissions on the flash drive.

I figured it would be handy using file system that handled large files write speeds better. Or is it more bottlenecked more by the usb then it is my the file system?

Its bottlenecked by USB.
