I know there is a program for converting audio files. I tried it out but i couldn't find a way to set the parameters when encoding .wav to .mp3. It seemed to just do a default job and heavily compress the file. Are there any encoders out there for Linux where i can have control over this?

LAME is the standard. Here;s the best wiki:

make sure you have ubuntu-restricted-extras (https://help.ubuntu.com/community/RestrictedFormats) installed (lame + other stuff)

What do you mean by 'it'? Every converter I've encountered has given me options within the preferences panel to set the details of the compression. Try soundconverter (it's a fairly easy GUI for beginners).
If you explain which program you were having troubles with, we might be able to point out where to configure that program.
