This problem first happened with image viewer when putting a picture into fullscreen mode. The window just starts flickering like crazy. I "sort of" resolved the problem by using gThumb instead of image viewer.

Does anyone has a solution for image viewer besides this?

And now, I have the same problem with Open Office word processor. I had 2 files opened and suddenly they started to flicker back and forth until I killed their process through the terminal.

Are there any ways to prevent this since I don't want to lose my work randomly again?

Could it be related to compiz and emerald?

maybe try turning off compiz? it doesn't play well when you have a slow system, or with certain apps.

I just updated my system with 2GB of memory and compiz works fine (no slow downs).

I like the cube with compiz. Any other alternative? Or is there quick commands to turn it off and on again while saving the parameters?

The "Fusion Icon" allows for quick switching between metacity and compiz.

Fusion-icon does the trick though the transition isn't as smooth as I'd like, i.e. icons on the task bar look all weird until I log off/on again (I'm a perfectionist hehe)... Thanks for the tip!
