Is there any good file systems that are compatible with windows and ubuntu. I think FAT is but is there any others that i could use on my external hard drive?

FAT is the only one I have seen after a year of meandering with Linux.

Well I read ntfs partition in linux and I even read ext4 partitions from windows, so there's always a way to get to the data. But what you want with mass storage devices is maximum compatibility for any operating system. I use fat32 for that.
