I have tested and seen several console emulators (http://en.wikipedia.org/wiki/Console_emulator) (8 bit NES and Nintendo 64) working together with Wine and some of them works, however.. the stability was not always very good.
So this is what you can expect.
Running them in the native Linux enviroment would be to recommend with all the emulators which you don't need to run through the Wine application.

...and there are lots of console/computer emulators running natively under linux.

Kega Fusion does not work without some manual tweaking, but I'm not that big on programming.
