Effects Settings Not Saving

I updated from 8.10 to 9.04 a few days ago and ever since then whenever I boot up my machine none of the windows have title bars and I have to go into Appearance and set the Visual Effects to Extra, which then loads the nVidia 180 driver and then all is well.

I've also tried using CCSM, but neither method seems to keep the settings between reboots.

Any ideas? I was having a similar problem with the Xconf file, but sudo fixed that,

I filed a bug about this the other day (not sure if I did it correctly) but I have a different graphic card and situation. My settings save but it disables only the scale feature in compiz everytime I reset the system. https://bugs.launchpad.net/ubuntu/+source/compiz/+bug/350655
