If I understand correctly, you're using the Docky interface?
That's a feature. It groups all the firefox windows under one icon. To access the other windows, right click the icon and select the window you want to open.

Another few questions, is there a way to look at your home drive via the dock
Any way of having a show desktop button on the dock?
Any way of workspace appearing on the dock?

I believe some of the plugins for Do have the ability to search folders. You can add the home folder to the dock using that I bet.
To enable and disable plugins click the Do Icon and type in
preferences
then hit enter and you can browse the plugins for Do. These add extra functions such as searching folders or running commands in terminal from the Do search bar.
I think the one you want to use for the home folder is called Folders or something similar. Then you can add the Home folder to the dock by clicking the Do icon and typing in home. If the home folder is not the one Do is suggesting, use the up and down arrows to show other matches from your computer. You can then add the folder to the dock by clicking the small plus sign on the lower left corner of the dock.
As for showing the desktop and workspace switching, I'm not too sure about those.
I tend to ctrl-alt-arrow if i want to switch workspaces, and ctrl-alt-D for desktop.
