Okay, so I *had* been having some trouble with my Pangolin, not getting it to run as perfectly as I wanted it to. Specifically my main issues were Java, Skype, and GNOME tweaks. Plus I had been getting more experimental with Ubuntu but not even knowing what I was doing. Then there was the whole not being able to turn off system beeps. So I just killed my computer and started from scratch.
First I reinstalled the BIOS that was recommended for me to do last month. Next I completely formatted the hard drive and set up the partitions. After installing Intrepid I let the update manager work and restarted. Then I updated drivers and restarted. Then I installed the System76 drivers and restarted. Then I followed most of step 4 from this article (http://kuparinen.org/martti/comp/ubuntu/en/install.html#3) and restarted. And would you believe it, with a switch of the settings in sound devices, Skype worked perfectly and so does Java. Incidentally, the beeping is gone too! Also, my laptop is running even faster than before (if that's possible). It's like I just bought an *even better* laptop!
There's really no point to this post other than to share with the community that I had an awesome and successful evening messing with my computer.
