Have you tried 'System/Preferences/Main menu and select the wine program you want to delete.

If you run nautilus, then view -> hidden files, you can edit the wine items by navigating inside your home directory to .wine/drive_c/windows/profiles/all users/start menu/Programs
Delete/edit what you want.
