It depends on what generation ipod you have. There are several open source programs that you can use (such as songbird, amarok, rhythmbox, and gtkpod) if you don't have the newest generation ipods or an ipod touch. Theoretically, you can run itunes inside of ubuntu, but it requires installing and configuring a virtual machine, wine will not cut it.

The newest generation ipods (ipod classic and ipod touch) have a new modification to their itunesDB file (controls the file database within the ipod) that will prevent the ipod from recognizing audio files on its hard drive, unless these audio files were synced from itunes. Smarter people than I have apparently figured out a work around:

Although, I haven't seen too many success stories in the forums (but see https://lists.ubuntu.com/archives/ubuntu-ca/2008-March/004377.html). Most successes seem to be with ipod classic 6th gens, Amarok, and Hardy Heron.

Let us know if you get it to work!
